solved it by going steam->settings->controller->general controller settings and enabling the relevant controller setting (For me it was Generic Gamepad Configuration Support).. Then went in and defined the layout and all that, made sure the buttons were mapped right.
Then when I launched the game (Via big picture using my controller) it just worked with controller, no fuss. Dunno if it was one or several of these that made it work but it worked, hope this helps someone
